Preheat the oven to 400 °F. Butter generously (use unsalted) two 2-cup ramekins, coat with 2 TBS finely grated Parmesan cheese, and refrigerate.
Melt 4 TBS unsalted butter in a saucepan over medium heat. Add ¼ cup all-purpose flour; stir 1 minute. Add 1 cup whole milk, whisking until thickened, about 2 minutes. Transfer to a large bowl. br>Whisk in 1 cup grated Gruyere cheese, 2 TBS minced chives, ¼ tsp salt, and ⅛ tsp pepper. Whisk in 3 large egg yolks (at room temperature).
Whisk 3 egg whites until stiff peaks form. Fold into cheese mixture in thirds. Divide between ramekins.
Bake on a baking sheet 15 minutes. Reduce heat to 375 °F; bake until puffed, about 15 minutes.
